1.If my fiance and I decide to get married before I put in an application as a FSW, being the primary applicant, must the funds only be in accounts in MY name or can part of the money be in an account held by my fiance? (we do not have joint accounts)
    2. If we are to wed, it will be shortly before I put in an application, will that reflect poorly on the joint application - that we have no joint accounts, etc?

If you marry before you apply, then they will look at both of your assets - you won't need joint accounts. If you are married, not having joint accounts won't be a negative. You will not be assessed in the same way a sponsor would be. I've never had a marriage questioned in a FSW application in my experience.
